We have a dog and I was amused that the carpet cleaning tech carried a flashlight with a special purple UV light so that he could check for pet urine (thank goodness that he found no spots of it).  But he explained that sometimes dogs will let loose and the urine will make it through the carpet, into the pad, and even penetrate the subflooring.  If that happens, no amount of carpet cleaning will get red of it.  You have to peal back the carpet and do a cleaning of the pad and the wood.
